question about homa Vidhi

A couple of doubts about homa vidhi:

1) Traditionally Kalasha puja comes after mahaganapathi puja. If that is the case what water is used for achamana and upachara puja for ganapati? Isn't the water from panchapatra not considered purified because the kalasha puja comes after the mahaganapathi puja? Is there a step in ganapathi puja to purify the panchapatra water?

2) At the end of the homa is the fire left to burn out on its own or is it put out with a mantra?
