The different holy texts state different references. I guess through intense meditation and experience of wearing the bead itself, it will guide the individual as to which mantra or which God it manifests for him/her. I heard that another version of mantras for 16 mukhi is : Beeja mantra: Om Hreem Hoom Namaha. Wearing mantra- Om Haum Joom Saha. The above two mantras are for invoking MahaKaal or the fierce form of Lord Shiva for protection and healing of disease. The main mantra for all rudraksha is: Om Namah Shivaya. And you are right about 'Om Shree Ram Jai Ram Jai Jai Ram' too, that being for invocation of Lord Ram.
