Put or mount Shree Yantra in the centre of the altar with Karya Siddhi Yantra next to it (doesn't matter left or right, see which side you prefer). Mount the picture of 5-Face Hanuman on the opposite side next to Shree Yantra. Put Ganesha idol in middle of the altar shelf against the wall. The Trinity deities and consorts can be placed in front of Ganesha. Parad Shivalinga can be on right side of Ganesh when we are looking at it. Parad Laxmi can be on left side of Ganesh when we look at it. In some sampradayas, they say its not proper to have more than one Shivling or other deity on the altar table. But mostly its fine to have several. For example, one friend has 12 different Shivlingams to represent the 12 Jyotirlings on his altar - he prays to this instead of going for pilgrimage which he can't afford and also too old to go. Because he has devotion and faith, this works for him and he gets blessings. Its fine for you to place the Narmadeshwar shivalingam that your mother brought you. It can be next to your Parad Shivling. Durga idol can also have a place on the altar so that when you offer puja, She can receive it too. When I said crystal gems should not be worn unless prescribed by an astrologer, I meant very high grade crystals for wearing as rings or pendants. If you want to have sphatik beads on malas for you and your husband's rudraksha malas, its ok -- there is no problem.
