Durga Maa is Shiva's Shakti and 5 mukhi is ruled by Shiva. This indicates Durga and Shiva gave darshan and blessings to your son. This is despite the bead being ruined by being stepped on by some unknown devotee. The bead you found during Ganesh puja symbolized darshan from Shiva and Ganesh to you. Its auspicious too. Very good that you cleaned and washed the beads and kept them on the altar. Just remember that keeping on the altar is fine but they should not be worn on the body as they are broken.
