The malas can be put on altar in puja room at night. Those who are are from tantrika, natha, aghori, shakta or even Smarta Hindu backgrounds do not follow the same rules as persons from strict traditional upbringing. They wear rudraksha at all times when instinct tells them to. Generally in answering your wife's concerns as she is observing strict traditional rules : When a lady's period begins, she can see and feel the signs. Then she can take her mala off and place it on the puja altar for the duration of the cycle. After that, she can commence wearing again. However there is no mention in any holy text that says that ladies cannot wear rudraksha during periods.
