It is pertinant to note that from the atom alone, all things in this Universe is made. Hence He is immanent as well as transcendent. He is neither limited to 'atom' nor the 'universe'. It would be a correct interpretation to state that "Every thing exists in Him alone". Hence the statement, "Isavasyam Idam Sarvam", the first verse in "Isa upanishad" which states that "Every thing is permeated by God". But we all know literally the truth that all this is god, but we lack the practical wisdom, which can be got only by eschewing the 'ego sense'. Sairam.
