Dear Kulbir Bhai,I believe Pandit ji advised to pour a little milk in a well because of reservoir of water, the water that stays at one place and doesn't flow away like that of a river. Since the upaya is to strengthen the moon it sounds quite reasonable that the milk be added to the water which is stagnant. I do not think that it should be taken to mean a well representing the 4th house per se.
