From what I gathered in messages posted by various knowledgeable folks about the origins of rudraksha, it originated in Nepal as is cited in Sanskrit texts. It did not originate from Java (Indonesia) as Java was not part of Gauda Land where rudraksha origins began. Java once had a Hindu influence mainly in Borobudur (I think). Its somewhere in the history books. So I guess Hindus who settled in Java, brought rudraksha beads to Java and that's how they started growing there.
